Description
I installed navit on a completely fresh installation of ubuntu-eee 8.04 and i got many of these messages when running navit. my version is 0.1.0+svn2391. I did not compile it by myself, but I downloaded the .deb-package
Changing the entries ".png" to ".svg" in the navit.xml will solve the error-messages and will show all the nice symbols in the map during navigation.

Unfortunately, a lot of different OS'es need PNG and not SVG - Windows / WinCE being one.
Editing the navit.xml will fix this problem, as you've stated. While annoying, it is a small issue. For example, on my WinCE device, I need to change all the .svg to .png in navit.xml in order to get the maps to work.
To be honest, I don't see this as a huge problem. You have to edit navit.xml anyway!
